If I order a bike and choose component upgrades are they made at the
factory or is the bike shipped according to spec with the upgrades made
at the dealer?

When ordering upgrades do I pay the full price of the upgraded component
or am I charged the difference between the standard and the upgraded
component?

Your bike shop will have a lot more flexibility to swap parts on higher end
bikes.

Some companies, mostly very high-end, sell bikes with partially or
fully customizable component packages, so they'll assemble it with the
components you choose before shipping to the dealer. But only a
relatively tiny handful. The vast majority of bikes that get sold as
complete bikes are made and assembled in their country of origin,
shipping to the country they're going to, then sit around a warehouse
for a while before getting ordered by individual dealers, who will be
the first to open the box since it was sealed up.

It's up to the dealer, as is whether labor for upgrades will cost you
anything. If you are paying full price for an upgraded component
(something to be clear with the dealer about), then the replaced one
should be yours to keep.

Note that cheap stock saddles and cheap stock plastic pedals have very
limited value, period. A typical dealer can extract some value from
them as low-end repair parts or test ride pedals or something, but
mostly they'd just be being nice if they offered you a trade-in value
on them.

Unlike Dell, bicycle factories are not at all set up to do one-offs.
(those who do are small artisan shops). Your vendor does mechanical
changes. Swapping is negotiable with variable credit on the takeoffs
and negotiable service charges.

Perhaps you have a bike shop that starts with a frame and then does
everything else alacart?

For me, it was the bike shop that treated me very fairly in upgrading a
Trek 5200 from Ultegra to Campy Record Triple. They gave me a credit
for the Ultegra group, charged me retail for the Campy components, but
installed everything free.

I ended up with a great bike for just about $3,000 USD.
